It was certainly implied as a possibility when we first found out about Amy being pregnant. Her husband had been erased from history a few months earlier and she had no memory of him for a time while traveling with the Doctor, whom we know she was attracted to. When Rory came back into existence, he was a plastic Auton, so probably sterile. The fact she survived after he shot her at point blank was a metaphor for him shooting blanks. That may have been the real reason they couldn't produce "another" child later. Of course, this was all handwaved away by a contrived explanation that the audience readily accepted, even though "the Doctor lies", because adult incest is still "icky and gross" in the same way being gay used to be. But this is sci-fi, and it's ambiguous whether regeneration makes someone a different "person" compared to how humans normally live from the time we're born until we die.

Moffat got away with a lot of stuff that went under the radar. Some of it, I suspect, was passive-aggressive piss taking in response to the BBC policy at the time of including child characters in episodes, but some of it was also schoolboy sniggering like the sonic screwdriver having three settings in "Curse of Fatal Death". It's also possible he was trying to raise subconscious awareness about child abuse and neglect, in a way similar to how "Alice in Wonderland" did allegorically.
