Wouldn't that erase their entire memory of what happened while they were
on the planet?

I wasn't thinking of that granularity. If someone has extra matter in his
body, like a foriegn bacterium or virus, exclude it.

Now that you mention it, there was at least one ep about what I wrote.

OK, here's a Trek wiki on the subject:

Well, they're never going to come back exactly as they left. What if they had
a meal with the indigenous people while they were there? There'd be all sorts
of extra matter in their stomachs and in the poop chutes.

Hell, I don’t even understand what happens to the food you eat in the
holodecks. On Voyager, people would be in there for days, and they aren’t
getting real food from the food replicators because food replicators use a
different kind of power. So how are they getting nutrition for the days in
the holodecks? And since holodeck material vanishes when you walk out the
exit, do they lose everything they ate and drank for the last several days?
I don’t see any possible solution that doesn’t kill you.

The last thing I want to do is hurt you, but it is still on my list.
