What if the Trek transporter records an outbound organism's genomic
sequence? When the organism returns the transporter then performs an
edit to eliminate extraneous inbound sequences. Ergo, unknown viruses
end up on the cutting room floor, lost in space, so to speak.

Puts me in mind of the "Dikta immortality" method in Larry Niven's "A World out of Time". It was a transfer booth which identified all of the supposed accumulated debris in the human body responsible for aging, down to molecular level, and teleported it all away, leaving a body which rejuvenated over an unstated (although implied short) period of days.

I think Trek used the transporter that way once but it took work, so
it is not the default. And of course, like most Trek solutions, the
characters never tried to apply it in other situations (possibly
because transporters cause memory issues).

I would be interested in knowing what specific metabolic functions
require the presence of some virus or other.

I'm not certain of that, you may be thinking of

I think that the 1960s Transporter didn't have
a biofilter since they beamed up non-humans with

an energy entity and had to be beamed home, "Conspiracy"
where people beam around with unnoticed parasites,
"Unnatural Selection" is the one where the Transporter is used
to cancel Dr Pulaski's retirement, and "Identity Crisis" in which
Starfleet officers who have been slowly mutating for five years
are not detected as such by the Transporter then or now.
