Were all the crew members of any given Shuttle mission trained to
be equally proficient in all flight aspects so as to to be able
to take over each others' tasks if necessary? (BTW I notice that
the operating manual is actually available online.)

While I don't know all the details, the answer is no.

Some of the crew were sent up as 'payload specialists', to run
and report on specific experiments, and had much more limited training.
PSs were technicians first, and usually on a single flight. Mission Specialists
were astronauts first, but concentrated on the payloads on multiple missions.

In addition, a number of crew were being ferried to and from Mir or the ISS,
and were basically passengers.

The Mission Commander and Pilot were the only two that were qualified to
'fly' the vehicle manually, I think. There was also a Flight Engineer
role, but I'm not sure what that included.

Theoretically, the Shuttle could perform an entirely automated landing.
This was tested on STS-3, with the pilot taking over at final approach. The
result was one of the worst landings in the program's history, and it wasn't
tried again.

A tradition that goes back to Mercury. The only fully automated
reentry of the program was so far off course it nearly missed the
pickets a hundred miles from the carrier. The one mission where the
automated systems completely failed was so close the carrier crew
could see the parachutes from the deck.
