Got the same problem.
You should find subject line like this (from my ASCII file of filter)

like [36/36] - "LSDVG51643672446Uh (no ending quote as of now)
Subject: {^\[[0-9]+\/[0-9]+\]\ \-}&{\"[a-z0-9\-][a-z0-9\-]+$}

The Author field is over 250 caracter long end seems to make Agent quit.
My trick in mark two (2) groups (one being almost empty) and applying the filters.
More than on group at the time seems to work.
Use that search for all message in the group works but not at the filter level.
